If you're using an old CRT monitor (the big old bulky ones), that could be the cause, they often caused headaches in people, especially at lower refresh rates (I can't use one at 60Hz myself, which used to drive me nuts at college).
Playing in a window would help. I can't remember if Audiosurf pays attention to the refresh rate in the fullscreen dialogue or not.
If you're using a newer flat panel screen then you really should seek medical advice. Try the Beat Hazard demo as well and see if it happens during that. You shouldn't be getting headaches from short periods playing games though.
